From the Google AdSense Program Policies:

    Under Client Software:

No Google ad, search box, or referral code may be pasted into any software application.

An EXE ebook would qualify as a software application, and as such would be prohibited as per the Adsense Terms and Conditions.

Basically, you're not allowed to do this, and you're probably getting PSAs because the ads aren't being called from a web page. Sorry, but if you're looking to use Adsense ads on your ebook, you're probably going to have to convert the content to .html and put it in a regular web page. Either that, or have references to web pages from your ebook, and have ads on those web pages.
