Hi there, I look in my Google webmaster account and see what external links I have but I notice that there are some link I definately have (and have had for months) which don't show up. I do the link:www. thing through Google and see even less links to me. I look at Yahoo site explorer and check links to my site and they record about 1000 links but they are all from my site to begin with. What is the best way to find out exactly what backlinks a site has? Thanks

I only use Google webmaster tools and Yahoo explorer to check the back links. As the backlinks which google consider as a backlink is important. There are many tools which will show you more backlinks then google and yahoo. Search google for "backlink checker" and you will find many. For me, backlinks which are in google webmaster tools are important as google is counting them
I use GWT, the "link" command in Google is restrained. In Yahoo, you can exclude links from a domain (yours) and therefore see the external ones. I you have links that don't show up in Google, check back to the originating page. They might be in "nofollow"

www.yahoo.com is best for checking backlinks !! Also if you have Google Webmaster Tool you can use it

just use seoquake plugin for firefox, or if you can spare $50 per month, seomoz pro is a great set of utilities
Thanks for all the suggestions people. That Link diagnosis thing looks pretty good. I just find it interesting that you can see more links than appear in yahoo and google. I understand that whats in GWT is what google counts but surely it also takes a bit of time for new links to appear there? And therefore its good to know about others
Just search "site:www.yoursite.com" on google or yahoo. Just use tool needed for a large number of sites.
Backlinks for google should come from the query "link:domain.com",but it seems this doesnt work so great as the yahoo link explorer(inlinks). Another way to search for backlinks on google could be using the query "domain.com -site:*.domain.com*"
