    Can anyone give us some advice? We implemented this new template and it has been performing very well traffic wise, but the CTR has dropped off.

    I'd remove the banner in front page. I recommend replace it with a link unit in your left column (that has the appropriate format for that, by the way). Instead, if you prefer you can try a horizontal link unit.
