I create a channel for every single ad on new sites, but like Abhik said, it has nothing to do with your CTR.
I agree. You need channels to measure the performance of each individual ads. Based on this knowledge you can determine to use different ad providers, colors/layout, affiliates, etc. The channel tracking provides the information to compare adsense to different programs.
Channel give you the way to monitor the sites or section of site to be viewed by the people. It will give you information about the users, that which section they like more. So it is important for webmasters.
You are looking for a solution to the problem in a bag where there is nothing even related to your problem. Channels help you get the idea which area of your site perform.
my site had several channels, for example lod-header lod-in post lod-footer lod-left side nav bar lod-rt side nav bar after experimenting a bit, i realized the in-post channel had the lowest CTR, so i removed it because it was causing the revenue from the footer clicks to drop. The reason for this is that ads are list sequentially from highest paying to lowest paying. if people are just clicking the bottom ads, you're getting the lowest possible revenue - better to remove the top ads if they're not performing well. you need to do your own experimentation.
