My client has done meta refresh redirect and I told them about 301 but
they are happy with meta refresh redirect.

Now should i ask each directory manually where its link has been
published to change them to new domain ?

Should i also modify the article directories links from previous
    domain to new domain ?

Well I dont think here are any softwere which can do automaticaly, If you have some paid links then you have to change manually and articles also but I dont think all free directories will change your details but you can change in 70% directories and one more thing it will take much time.

Try to explain to your clients that you need 301 redirect to pass your backlinks and PR to new domain or else you will lose your backlinks and PR.

    hi,
please explain your client meta refresh is not a right thing, if u want to save your backlinks and PR, then u have to use 301 redirect because it is more friendly to google... google does not give importance to meta refresh, with the help of this 301 redirect u can save ur all work which u have done till now.
