Here are some tools that you may find useful.

    - I find Alexa useful when it comes to identifying unnatural links. alexa.com/siteinfo/your-website.xyz .. They offer a one week free trial.
    - "smallseotools backlink checker" - You will also get about value of each link.
    - linkquidator - A tool with a great interface. They do offer a trial version, which should do your job.
    - Majestic SEO's free version
    - moz
    - seomastering
    - Link Detox (If you own a very expensive website as their services don't cheap)

Don't remove all the links. You'll just need to identify the links that violates Google’s Guidelines. Good luck!

OpenSiteExplorer is a good tool, by the way I think MajesticSEO will also help you. Just don't forget that you should also check if it looks spammy before using the disavow tool. ;)

Google Webmaster tools is really the best tool to use for looking at your back links. I have found that the other tools are a good place to start but if you are wanting to see exactly what Google sees then webmaster tools is the best way to do that. Especially if you are looking at your links for cleaning up your back link portfolio. Good luck!

I actually had a good experience hiring someone on ODesk to do this for one of my sites. I had about 60K backlinks that needed to be analyzed and they did it manually by the hour. Cost me around $300, which is extremely cheap considering the cost of the backlink removal services here in the states. Most of the quotes from U.S. providers were $1500 and up.
