As for as the domain, I agree with henrywilliams above. Make your forum domain like so: forum.yoursite.com

Yes, Forum signature is very useful to get backlinks on your website..

 

Even if you use a separate domain or a subdomain, you will be linking to your main site, so if the forum does get penalised (or lower in rank algorithmically) you will risk a knock-on effect to your main site. That is, any weight it did have for your main site would be reduced (or gone altogether). It wouldn't have much in the first place, most likely, anyway.

With regards to SMF, it's dofollow by default (unless your theme changes it or you have a mod to control it).
