They probably deleted them or set them to nofollow.

You can wait 1-2 days. Try majesticseo.com or ahrefs.com.

Wow, what a load of rubbish suggestions!! Firstly, GWT shows nofollow links as well, just check them if you don't believe it. Secondly, checking your links with ahrefs or anyone else is meaningless because Google only counts the links that Google finds.
Hasn't anyone who's commented looked at their own links in GWT over the last few weeks? Many of mine have gone too, it doesn't mean they aren't there any more just that Google isn't counting them any more.

What we don't know (and perhaps the OP can answer) is whether the links were all from the same domain. If that's the case then it is quite possible that when Google crawled that site there was a problem and it couldn't locate the links. But if they are from multiple domains it is unlikely that they would all have a problem.

Dear whenever any person resolved 301 redirection and did not remove 2nd domain due to this reason back-links disappear

If they feel like its spam or it doesnt naturally belong there, they can delete it. Ive got fiverr gigs done for me, and lots of backlinks didnt exist. but was no biggy. because I knew some of those links may not stick.

maybe it has something to do with google killing lots and lots of backlinks that appear to them spammy lately? 700,000 websites got penalized for 'manipulating' search results in last 2 months alone

If you used any blackhat seo, they'll reset it or set it to nofollow. That's what happened?
