Canonnicalization refers to the url of a website, and preventing duplicate content issues in search engines. Basically when people link to your website out on the web they may use a variety of url's to link to the same page. for example www-domain-com domain-com www-domain-com/asp www-domain-com/index.htm www-domain-com/index.html So when people link to your site using all these different ways of reffering to the same page, google may think that they are all different pages, that have duplicate content. What you can do to prevent Google from thinking all these pages are different with duplicate content is tag your home page with the rel=canonnical tag. This tells google "when people link to my website with a different URL, please just interpret that as being this URL I've previously decided on."
In my opinion Canonical is the process of selecting a one url from several, it specially refers to homepage. Canonical url is mostly for duplicate pages. if there are duplicate content on different pages of a website and we just want that google will crawl only one than canonical tag will be applied on the main page and the canonical issues can have a serious negative impact on your position in the search engine results pages.
canonical tag is created to avoid the issue of duplication the google mark website with www.site.com and site.com as duplicate so to avoid this canonical tag is used on home page.

Canonical Issues means your website url issue. suppose your website is xyz.com. now you open the website and show http://xyz.com instead of http://www.xyz.com that is canonical issue.
when site has open with www and non www means website open both then its a canonical issues. In canonical issue search engine crawl two pages, one is with www and other is non www. so seo point of view its a duplicate url and promotional point of view is not gud
You site shouldn't have different variations for a page. If it has then we call it Canonical Issue. For example if www(dot)mysite(dot)comis a domain and it has two variations for it's home page like www(dot)mysite(dot)com and mysite(dot)com. It serve same content for both pages, in that case Google will consider one of them page as a copied content page and it might punish your site as well. So it's better to get off with this issue by preferring a single URL out of them. For that you can add a permanent redirection from non preferred URL to preferred URL.
