    I personally use blue backlinks because from there you can download all the backlinks in a report in CSV format and open it excel. it helps me to see all the backlinks and from which url i am gettin it.

    There is lots of free tool for checking back links , If you want to check which back link is indexed by Google and Yahoo , Then for Google use Webmaster tools and for Yahoo . site explorer.

    I prefer "link" operator with domain name in google search engine to get the information about link to your site. for example type, link:domain name at search box. http://backlinkwatch.com also online back link checker tools which shows all back links of website
