Just curious, when I site explorer and I put www.mywebsite.com I have a different (much lower) amount of inlinks compared to when I type in mywebsite.com and a nother thing is I have a redirect and it directing to mywebsite.com, would this have an affect on my PR and my placement.

Yes, the www version and the non-www version are detected as two different sites in the search engines. In google webmaster tools there is an option to specify your 'preferred' domain reference, I think something similar will be available in yahoo webmaster tools also.

The www. version of a domain is in fact a subdomain, which is why Google will consider www.mydomain.com and mydomain.com to be websites in their own right, rather than being one in the same. This is the same with any subdomain and also the reason why your subdomains aren't www.mysubdomain.mydomain.com.

You can specify this in Google webmaster tools, but also make sure to implement a non-www to www redirect in your .htaccess file to prevent the site being indexed twice with the same content. It is also important to remember that no way is better than the other, so if your site is already indexed without the www implement the redirect the other way around, as you are only trying to prevent a potential duplicate content issue.

When I start a fresh site I always use the non-www version. It's shorter and simpler for the visitor. I use the following .htaccess code to redirect the www to the non-www version:
