There's plenty of choice. I've only used Cubecart myself, which is worth a look.

It's definitely worth taking a look at Magento & OSCommerce as well.

    I vote for Magento.

We are planning for an online book store and are inclined to use Magento due to the wide variety of features it has. I so not feel OScommerce a great choice and I hav no particular reason for that.

OsCommerce in my opinion is the best shopping cart program out there. The setup is easy, if you don't know much about coding, simply replace the top banner with an image of the same name, and that's it, now you have a shopping cart.

osCommerce is fine, but a little dusty.
    ZenCart would be my recommendation.

    Zen Cart...
Used Cubecart and had some major issues with dropping carts due to ie6,7, and 8 when they came out. Cubecart does not use session ids, they use cookies to maintain sessions resulting in many lost sales. Cubecart doesnt care, I tried getting support from them for over a year on this and they still can't fix it. Dont waste your time with cc. Get zen cart...

After using zencart, oscommerce and many smaller systems I found prestashop on which I'm doing almost every e-commerce system.
It's excellent (there's plenty of info on the net) so I always recomend to look at it first.
