There are so many tools and some of them are better for detailed info and some are for overviews. You may also try : Backlink Checker

I've used this one to check more than 1000 links in the past, but for the last 2 days it don't work at all. It just says Initializing and doesn't do anything at all. I don't know if it is just me or everyone. It is a great site, and it's ticking me off that I can't use it.

Anyone else have problems with the site the last few days?

Backlink watch is good, but as you say it only shows 1000 of the links...but all the anchors...

I use this as well. It has a nice feature that shows you the PR of the links too. :)

Yes, that's correct. Webmaster Tools is the best measure of the links that Google is counting.

I've also found that using "link:domain -site:domain" can give you some useful info on where links to another site (not one of your own) are coming from.

Backlink checker works good for me. Yahoo site explorer is also my option. Both of them are good.

baclinkwatch is good, but it takes damn long time to index all of your backlinks
better use Yahoo search and type :
    site:yourdomain.com

I am having the same problems. Very frustrating! :( I emailed them yesterday but haven't gotten a response yet.

This by far the best checker, no other one even comes close.

I run into issues with backlinkwatch because it constantly leaves anchor text, pr, and flag columns blank. Seopro has been far more precise imho.
