If database changes doesn't mean any major changes, like url structure & other things then you can go ahead with the seo like some directory submissions, bookmarking, networking, creating blogs.....
As you have described the Database work is going on your company's website and you need not to work on all subpages and internal pages. There is no problem regarding that, you should know how to convince your company guys. As they don't know SEO thats's why they have Hired you. So try to explain them the drawbacks of targeting too much and expecting fast and early results. SEO is a slow process and needs time.
