I'm pretty new to all of this and could use some advice. Say I'm putting key terms in the URL like the examples below and tell me which one is more favorable for the quality score. Let's say the key phrase is vanilla ice cream: http://www.company.com/ice-cream/vanilla -or- http://www.company/vanilla-ice-cream Does it matter?

The difference in effect on QS between one and two: negligible. Either is better than just company.com however.
There is no research document that will tell you which URL will have more clicks. It definitely help from a quality score perspective. Yes it does match with your keyword group / adgroup to help to target the visitors upright! Also remember, The reason you use keywords in the adtext is to get highlighted on the SERPs. Well I think that it doesn't matter a bit for the QS,but it can affect the CTR and I also think that it is better to go with the second display url.
You are right partially. CTR definitely gets a boost. But most of the time it is because of the title, description line. It is very rare that people check the display URL and then click (theory not prove though). Why quality score: There is a reason.. If you see QS is low because of irrelevant keyword - adtext - landing page (this is the basic to have a bad quality score). If we take all the component like in keyword, adtext, landing page: display URL definitely has some % of the total Quality Score (Black Box). Let me know if you agree.

The honest truth is that it DOES NOT MATTER It will not effect quality score either way I'm not even sure why people are making recommendations on either or...
I tested display url across search and content network long time ago. The display URL matters quite a lot... So much I really really wish I had a .com domain and had the nerve to take the plunge with a 301 redirect... Just for PPC alone...
a .com may generate a higher CTR, but a .com or .info will not directly effect the QS. However simply having a .com may seem to have a higher QS due to a higher CTR, but the higher QS is related to a higher CTR and not the naming convention of the url string used
You can do A/B testing on these URLs. Add two adtext with different display URL as you have mentioned. It will clear all your doubts. i.e. What will work and what no?
But what about the merits of TLD ver subdomain? i.e. http://www.vanilla-ice-cream.com v http://www.company.com/vanilla-ice-cream
