Can somebody tell me how to know if a JOOMLA website has funny/irrelevant links? I own a Joomla website and I don't know squat about how to detect these kinds of things.

That website has just been deindexed by the way :(

The most important fact is that your PAGE RANK has no relationship with the actual rankings of your website. It has a relationship which is itself an outdated parameter which cannot be used to gauge current status of any website. A spammy site will keep seeing PR 5 till the time next PR update happens. Till that time, webmasters will be content seeing their Page Rank as 5.

However in this case you have observed steep decline from 3 to almost 0. The biggest problem in SEO world is that we blindly follow Page Rank rule when it comes to SEO Rankings.

Your website can never show a drop in rankings after Page Rank update. Instead your website rankings must have dropped several weeks before the Page Rank update, but accidentally you checked rankings only after the page rank update. Search engines must have immediately lowered your trust rank, the moment they spotted spammy links.

Your page rank is only an outdated parameter which gets updated after a time period of 3-4 months and has no influence on your rankings. Therefore it is not fruitful to concentrate on page rank at this moment.

Instead add plenty of content related to your business area and publish it on various bookmarking websites.Along with this you can publish new content in form of Article promotion which will help you retain your previous rankings.

Focusing on Page rank at this phase by getting links from only "HIGH-PR" websites will completely cripple your website. Instead get links from HIGH-Ranking websites within your business niche which doesnt always mean a high PR website.

Use natural techniques of promotion like social bookmarking, useful content, article promotion.
Once your carry out these activities your website will jump back to previous ranking positions and your PAGE RANK will automatically update after 3-4 months.

The problem was with content, therefore you need to tackle this problem with CONTENT (due to hacked links) alone and not PAGE RANK or any other parameter.

To clear your doubts regarding Page Rank, I would definitely recommend you to read comparison between Page Rank and Trust Rank at : http://blog.seohawk.com/page-rank-vs-trust-rank/

Thanks for your heads up. :)
My sites had been hacked before, but only one hidden link had been added.
Some anti virus softwares can detect it and inform you.

If i remember it properly, this was a security flaw in WP 2.5.x version. Just Google it and you'll know how to fix it.

This shouldn't be a problem since blogger is hosted under blogger itself, thus I believe their protection is much better than site you hosted by your own.

This can be happened to every type of sites but my wordpress that was hacked is wordpress 2.1.

You can check this by view source, if your site as hacked and hidden link embed. The position of code I found that most of them using for embed are

    - header = under </head> before main content
    - footer = under </html> at the last line.

Well I'm surprised that this happened to you and the fact that the hacker knows how to sabotage your site. In fact your are right to mention that this kind of thing always get google to penalize no matter what.

not necessarily, they may be a black hat seo company. Their links are both hidden and spammy (thousands of link).

I think this may not be a penalization unless you are linking to off-topic site or put text marked "Reciprocal" near those links. :)

Too many plug ins in the WP blog may pave the way for hacking; one of my friends had the same kind of problem.
