The NTFS file system is the recommended file system because of its advantages in terms of reliability and security and because it is required for large drive sizes. However, these advantages come with some overhead. All those permissions NTFS creates can be a huge pain when you are moving around files, especially if they are system files. Also it is more difficult to boot from a floppy and access the partitions, but most computers don't have floppies now anyway. I prefer FAT32 even though it is slower.
