    Personally I use SEO Spyglass which is a great program for those who can invest a small amount of money one-time. http://www.link-assistant.com/seo-spyglass/download.html. Their free version checks 1,000 urls and can update a bunch of data including facebook shares and stuff.

    It is 2012 now and if you want to check your back links for free you must get Traffic Travis. If you want to check your back links and you can spend about $100/month doing it SEOMOZ is by far the best software for checking back links that money can buy.
