don't set a google alert for your niche topics - you'll get a flood of emails and sites. Better just do a google search and pick the highest ranking sites to comment on regularly.
There is a option so that you can set a digest per day. Your inbox is not flooded with mails you get only one mail per day.
Still can get a potentially large list of sites in each email. Google BlogSearch by RSS subscription is preferred if you want to find blogs posting about a certain topic. I still just prefer looking in Google for top ranking blogs on the topic - or in the digg upcoming section (those about to hit front page and get 10k + traffic).

This is good technique to find blog with good PR and traffic.
If you're being 'flooded' by google alerts, maybe you're not being targeted enough in what keywords you opt in to have updates on. I find it's a very useful resource in general to clue me in to what's being said and where about 'my niche'
Depending if you set up a Google label or not. If you set up a label for all your niche's then its easier to organize your information, unless you have out look express or thunder bird, you would want to make sure all Google alerts are going to a specific input box.
