I was wondering what is best to use between per url or custom channel ?

I guess per url is best for isolating the data and result of a specific site ?

If you have many alike-types of pages, go with the custom channel. If they are all different, might go with the per url. Problem with per url is that you run out of those 200 slots REALLY quick :(

i think it's better to use both of them.

one of them will help you to see the performance of whole domain.

the other will help you to see the performance of the positions.

I don't think the channels have anything at all to do with the types of the ad that is displayed. It's more for tracking performance of pages or adblock types and positions.
