Google counts some and not others. I am not sure how they decide but about 75% of the ones I added to are counted while the rest do not show up.
Google definitely counts links from quality directories. But not all directories fall in that bracket. The days of QBCs are over-- Can you please let us know to which directories you submitted?
my links from alive, directory dump etc got counted. When i was searching in webmaster tools tho, i noticed some smaller dirs. like fourfind.com my links had not been counted there. theres a theory that higher PR means google crawls deeper, so dir. submissions are more valuable on high PR sites as you will get backlinks counted from there....

Can you share the url of your site with us? It is unfair to make bold statements like this with no real evidence to share.
You must have submitted to QBC directories. can you please share which high quality directory you submitted to? EDIT: Only those directories are well maintained which charge review fees because they have editors. There are ofcourse some free high quality directories but to get listed in them might take anywhere from 1 day to 2 years.
PR is no way related with indexing of directories/sites It's only the backlinks If you have more backlinks you will get indexed quickly than others Most of free directory owners concentrate only on traffic from sites like www.addurl.nu, www.web-directories.ws and they do not care about the spiders visit. The free directories would be indexed only when spider visits these types of lists or from forum urls etc., According to me Paid directories have only two advantages a)they approve your links quickly ,so you can get easily indexed by directories b)they pass good PR
