Do you think the internal link count is accurate ? For my blog the tool show less internal links to the home than pages in the Google index. (and each page link to the home) ex: site:mysite : 172 pages indexed Internal links to the home with this tool : 149 Got it, pages in supplemental result don't show up.

Yeah saw it. Gives very detailed info about the incoming links. There is another thread also for the same thing.
It is nice. You may wish to check out Yahoo's SiteExplorer which has had this for a while now and is much more mature giving more links than google's does. http://siteexplorer.search.yahoo.com
A very important note: just because a backlink shows up it doesn't mean that it carries any weight! Matt Cutts makes that very clear in his blog post regarding the tool.

Hi all. The Links tab should be available again, so let me know if you have any trouble accessing it. To answer a few questions... it's not 100% of your links, but it is a substantially greater number than the link: operator provides. And it lists both weighted and non-weighted links (including, for instance, those with nofollows).
As I mentioned in another post, there seems to be something dodgy about this tool? It gives me about 50 links to one site of mine, most of which are from some blog (Fraser's Affiliate Marketing), but on pages where I have never posted a comment or anything like that (and indeed, there is no backlink on most of them - only maybe a couple where I actually posted a comment). On the other hand, there are NO inbound links from some KNOWN sites, in particular, not a single one from DP, even though I have plenty of posts! Is the data out of date? Also, is Google having trouble with frequently-changing pages and that's why I am getting "phantom" backlinks from pages I have never had a link on?
