I have a script running using .html extensions but with one very long query... basically another URL is attached to it like http://www.domain.com/script.html?url=www.anotherdomain.com/files/index.html It does not redirect to that url, instead I use the attached url to create a referrer/affiliate list. Would I have to use modrewrite to get these listed? I am also searching for a general guideline about script queries and Google. Sometimes Google seems to spider files with more than 1 query but for example phpBB wasnt listed at all before I removed the second query string.
there is no definite answer. it depends on how many links (and how powerful- ie what PR) are linking to that page. but the bottom line is: the fewer query strings, the better.
the number and quality of backlinks are measured against how complex the url is, yes. the more complex the url, the more high quality backlinks you'll need. however some things will never get in (ie urls with SIDs).

in general, yes it would. some recent scandals about ecommerce shopper private data being spidered and shown by Google have clearly shown that it does spider and index even super-long and cryptic URLs with 20+ GET parameters.
