My site is built with a CMS. The url for the site is http://www.nemsplace.co.uk but you'll notice when you click on that, the CMS automatically redirects to http://www.nemsplace.co.uk/news.php which is set as the front page in the CMS. So my question is, which of the two URL's should I be submitting to search engines and directories for best results as regards PR etc? Or doesn't it matter?

I have always submitted domain.XX but never submitted domain.XX/file.php and I am not sure if Free Ones will accept the domain.XX/file.php . So I guess submitting domain.XX will be fine and dont expect much traffic from dirs.wait for others to reply aswell he isnt looking for directories ..
Well, submit first your main URL and then concentrate to the inner pages before you submit the main URL. - http://www.nemsplace.co.uk It is better to submit that than to submit the other so keep in mind always, it is very obvious that you must submit that URL because other directories does not accept URLs with inner pages.

Its not for all directories ... generally they dont < free > but if the site / page is clean then I believe they wont reject it . Go for Quality Dirs
That is a big problem with those CMS sites. One of the ways I counter that is to have a separate link in my navigation pointing to the domain name with out the index page. You pretty much count all of the interier links using the index page link as more or less of no PR value. Google counts that as a separate page than the Domain name for PR purposes, the same way that you establish different PR on your WWW. version than your non WWW. version Then submit only using the domain name or other interier pages but never the index page.
