Whatever you are comfortable with - there is no best programming language, they are tools to be used. Some have more features than others, and some have an easier learning curve. If you know a certain language already then stick with it as you will be far more productive.

.NET is a framework, not a language, and only runs on Windows.

If you're going to attempt to make a statement like that, you need to learn to spell the language correctly first. Even so, you're wrong.
And there you go stating another falsehood. .NET is NOT a programming language.

I think first you have understand your requirement of the application.. you can develop application in PHP, JSP, ASP.NET or any other language but first decide what you want to develop and then choose a language.. if you want cross platform then you can go for PHP or JSP.. if you application requires any specific component which is provided by Windows you can go for ASP.net

Except .NET is not a programming language which means you don't know what you're talking about.

In case you don't know, javascript can be used at server side too. have a look at node.js
It's promising for apps having too many concurrent connections but less processing.
Performance beats apache (for php) with 10,000 connections. It's a new technology so grabbing it now may help in future ('forgot the site where the graph was shown')

The majority of websites today are done on PHP. I suppose it is true for the web applications too.
