I have recently launched an eCommerce site and would agree that OpenCart has some very useful features that facilitate SEO. From my personal experience I would say that Wordpress blogs are the most SEO friendly sites, as they are geared towards creating user generated content which the search engines love. In fact I recommend that you try and integrate a Wordpress blog with your eCommerce site to help improve your SEO further.

When it comes to ecommerce websites, lot of things depends on your shopping cart. As far as other factors are concerned (design, content etc.) you have to employ them on your website. Part from on page activities... You have to practice off page activities for improving website's visibility.
I'm going to make an e-commerce website in Wordpress using plug-ins. The main reason is it's meant to be really SEO-friendly. Wordpress is very SEO friendly, and the e-commerce tools available are great.
Opencart is great for SEO. Don't forget though that your pages should still have unique content on them to attract Google.

Focus on SEO for the site more than the e-commerce. If your site is good people will go. SEO will rank you better for your keywords and overall increase the visits if done properly. The shopping cart does not need to be the site. Create a separate page for the cart.
Most people here may recommend OpenCart as it's free and an ok system. But just another suggestion would be Shopify, worth checking out.
