I have some 404 errors also. I cannot figure out how to get rid of them but was told they will not effect ranking in google. Hopfullu that's true.

The only ranking error would be if your sites were reflecting PR and you removed them. I would try some .htaccess changes to redirect the removed pages to at the very least the homepage. You never want the user to land at a dead page.

You can remove the URLs in Google Webmaster Tools, once you've submitted a sitemap.

I would do it via htaccess. Where is your root domain & where are the files you removed? Are they in the root me.com/xxx.html or are they in a directory /somedirectlry/files

If that many number of URLs are not found then it means that there is a serious problem with the internal linking of your site. That much number of URLs means that Google will not take your site seriously.

After a while the search engines will eventually figure out that the pages have been removed, but you would have had better luck doing a 301 redirect
