No Google doesn't penalize you for getting listed in directories not even the new sites. I agree here with w3bmaster. But I would advice not to waste too much time in free submissions. If you are really interested in submitting simply take any submission services.
i think it is useless to submit in thousand of directories just go for high pr directories which help in ranking if approved your listing.

How good is that and do so many links act to penalize your websites at once specially if your website is new ? Yes & No! Yes: When a webmaster/SEO is submitting so many backlinks without focusing on quality and targeted links; Google can penalize website in this case. There's a great chance a website is being submitted to spam sites, linkfarms or in sites with no or very less quality. But the quantity of links on radar are in 1000s / day. No: If you are specifically talking about links from web directories, then Google won't penalize your site; neither it would consider the links "so many". Why? Because, i. every directory (in most cases) is owned by different moderator and not all the owners/moderators will approve the submitted links of a website. ii. just like above, day/date/time of link approval is definitely going to be different from one directory to another. So when Google caches a website and its backlinks, it can easily index the backlinks one by one; by caching multiple times. For example: 500 links submitted to web directories in 1 day 100 approved in 1st week 100 approved in 2nd week 100 approved in 3rd week 100 approved in 4th week 100 approved in 5th week Google caches backlinks weekly (for instance---it differs from site to site), so Google will first index: 100 links submitted in the 1st week 100 links submitted in the 2nd week 100 links submitted in the 3rd week 100 links submitted in the 4th week 100 links submitted in the 5th week Hope it clears. It means, usually when submissions are made on bulk basis, SEOs use software/automated SEO tools to submit to huge number of websites. And I believe, not every SEO tool/software is that much efficient to differentiate between "SPAM" & "Quality" sites. Consequently, website gets submitted in junk sites giving no value OR sometimes leaving the doors open for Google penalization. Regards,
Directory submissions have been a while for sometime, and the search engines do love them, but ofcourse you are right you do have to submit your site in a way that looks natural, and not say 10,000 submissions in an hour
