If in *.mydomain.com page, there are links to mydomain.com, you can check that *.mydomain.com is one of mydomain.com's internal link.
*.mydomain.com - this is a subdomain. They are considered another website separate from www.domain.com mydomain.com/shubh - this is a subfolder and is part of a site. mydomain.com 23,788 links - this means (probably) the number of links for the homepage mydomain.com/shubh 1 links - number of link for the subfolder.
Yes this is perfectly explained by the Wishbone. When you are checking the internal links using .yourdomain.com then the results are coming, having links to yur sub-domain and when you are checking that after the main domain preceding /shubh, then the results are coming, having links to that particular folder.
