I own the domain fosspedia.org and I'm planning to build a directory of free and open source software. Do you think I could get into trouble from softpedia.net which is a trademark?
No, they sound nothing alike. They can't take "pedia" it is from a word. Don't claim to be them or make an exact look alike though!
It won't look alike and I certainly won't claim to be them. My only concern is that both the sites belong to a similar niche.

No, it isn't. There is nothing in it for them to grant you approval - a simple letter from their IP attorney would likely cost them hundreds of dollars. In trademark infringement cases you can never predict what another company will do, but I do not think you are likely to have issues with them. I would make sure your site or logo does not visually resemble theirs.
The domain TLD does not matter - it's still trademark infringement. Phonetic, misspellings and even foreign spellings can be trademark infringement.
NO problem until and unless you copy them in their designs or in their structure or even their type. IF That site is an article directory, then making an article directory on your domain may provide a little risk to you sometimes... but nt sure
If you're "nt sure" why are you posting? Maybe it'd be a good idea to look at the site in question. It's in no way an article directory. OP, you're safe, no worries. Take a look at wikipedia, uncyclopedia, softpedia, etc. there are plenty of pedia sites.

I decided to register a new domain because the structure and content of my site might be too similar to softpedia.com. I don't know what to do with the old domain name though, I'll probably turn it into a wiki if I have time.
Well how about this -> Facebook and Facebuko Clearly this is very similar, logo, site structure, background, colors, almost everything is similar. Why Facebook isn't doing anything? Facebuko is online...for almost a year now.
