    Directories which allow to submit home page link along with inner pages link?
    OR
    Directories which allow listing of only home page link deep in the directory?​

    Usually, it refers to your first response. Deep links are links to pages 'deeper' in your site than the homepage.

    Yes, and submitting links to inner pages with different titles and detailed descriptions is very positive.

    I am offering 3 deep links for Premium and 5 for Featured plus listings.

    Deep links help you improving your other links SEO. For example:
    lol.com has PR10.
    lol.com/lol has PR4. The second page is a deep link, but it also have good ranking in google. This is deep link what used for. The site was only an example ;)

    Deep links helps for your site to rank for its pages too. Its a way to target that particular page for a certain keyword rather than stuffing all of your keywords at the mainpage.
