Well -- Technically, it will affect your SEO in the long run...

Pop-ups = Less Traffic... Less Traffic = Crappy Alexa Rankings... Crappy Alexa Rankings = Bad PR

Cont use popups. They offer you nothing from a usability point of view and they cant be indexed by search engines. They annoy web visitors and they increase significantly bounce rates.

personally i would avoid using them. they annoy the hell out of visitors, often lead users to think the site is infected with malware, will over time destroy your bounce rate and thus kill your rankings based on site usage data collected from google toolbar users and chrome browsers

Yes. Alexa rank don't affect your page rank.

I vote for no popups too. They are annoying for any user. Seriously, which user will love you when you take control over his browser and start to pomp unsolicited websites to him ? :) If i reach a website with (aggressive)pop-up ads, you must to have greatest content from entire web to keep me on your website :)

As a visitor, I don't like pop-up window in any site - kind of annoying and disturbing thing in any site.,

    # as a visitor, many won't like that - results in no repeating visitors
    # most probably high bounce rate
    # high bounce rate - will definitely affect Google SEPR position as it one among the factor in Google ranking and PR

So I suggest you to don't use pop-up window..
