Does anyone know why this has happened?

I upgraded the wordpress software and I can't even see the theme in the Admin panel anymore. (the theme folder is there when i look at the FTP)

Hm... try reinstalling the theme. It might be a bug. Simply go in the themes panel and chose install, go to where you have a new copy of your theme in a .zip format and install it.

If that does not work, maybe the theme is outdated and needs a little bit of tuneup -easy work-.

Great :) Let me know how it goes. My guess is that a reinstall is required. I happen to had the same thing with a theme yesterday when I upgraded form 2.8.1 to 2.8.2 on my localhosts. Reinstalling fixed the problem for me. It was a theme that had a bit of extra juice on functionality.
