Is there any tool to check all the backlinks coming to my site.I have already used two tools backlinkwatch and analysebacklinks but it results only 1000 backlinks no more results. I have 1458 yahoo backlinks to my site.How can i analyse all these links.

Register your website on Yahoo Site explorer, verify it (eg: via META tag) then you will have access to a full featured backlinks checker.
uhhmm, I think the "link:www.sitename.com" or "links:www.sitename.com" on search engines are a good backlink checker...
If your site has URLs live under, say, 5 different folder names like: http://www.example.com/folder1/* http://www.example.com/folder2/* http://www.example.com/folder3/* http://www.example.com/folder4/* http://www.example.com/folder5/* then at Yahoo! you can use the link: operator for each folder like link:http://www.example.com/folder1 link:http://www.example.com/folder2 link:http://www.example.com/folder3 link:http://www.example.com/folder4 link:http://www.example.com/folder5 to get 5 smaller lists of links that make up the 1458. This should get your individual lists down to less than 1000. You can download each and then merge the spreadsheets to get the master list of 1458 links. If you still have a single folder w/ more than 1000 you can further break it down into subfolders using link:http://www.example.com/folder1/subfolder1, link:http://www.example.com/folder1/subfolder2, etc. or even to individual pages like link:http://www.example.com/folder1/somepage.html if you know you have a single page w/ lots of inbound links. Personally, I think Yahoo! gives the most exhaustive list of backlinks although it's not exactly the same backlinks that Google would be looking at since they each have different pages in their indexes (most are likely the same, but some differences). Google link: operator and Webmaster Tools backlinks are only a sample of backlinks so not very useful IMO.
Hi Mate, I think yahoo is the only search engine and a tool which shows the maximum backlinks that your website has... other than that all other are not so specific in their results... Thanks Ron

link:sitename.com in google never list all the back links , we are using http://www.backlinkwatch.com but they also just show you 1000 lists and not all the back links.
