If there are some older webpages (with older urls) and you have changed the urls by applying re-write rules (.htaccess) then certainly it will effect your SERPs (Search Engine Result Positions), however, you can then build the sitemap.xml and feed that to google using your GoogleWebmasterTool.

I guess there is some option in Google-Webmaster-Tool to eliminate certain pages to be ignored by GoogleBOT. This seems like the solution to your issue, however, some experienced DP member could shed more light on this.

And I believe using Robot.txt you can control who (google-bot, specific IPs etc) can access your website or particular directory of your website.

    According to https://www.google.com/webmasters/tools/docs/en/protocol.html
So you will need just a single sitemap-xml file

I have tried only http://www.xml-sitemaps.com/ that generates 500 links. But google BOT is grabbing more than 500 pages over my website that have more than 17,000 links.

Checkout following, for free xml generator, upto 10,000 links in xml or ror format sitemaps http://code.google.com/p/sitemap-generators/wiki/SitemapGenerators

If a website is performing well in the search engines for various keywords in natural search, then URL rewriting is not advisable as it will disturb the websites rankings in search engines. This is because a well performing website will have been fully evaluated by search engines including the link urls and page addresses; URL rewriting will change all of these meaning that the search engine will have to update its entire index of your site to be aware of the new page locations. Once that happens, your website is very likely to drop in rankings.

If you have dynamic URLs/ Long URLs with multiple session IDs then it is really good to rewrite the URLs & make them static.

Static URLs are easy to crawl for Search Engines. Also, we can use some keywords in URLs to make the site more search engines friendly.

Don't forget to put 301 redirect from Old to New URLs.

Now a days, it doesnt make much of a difference. Yes, per a factor of SEO, it does, but there are many more important factors that determine the importance of your webpage/site! So, dont bother thinking much into it
