may be those backlinks were temporary e.g. forums signatures or blog comments

2nd what kutekutta said. Yahoo site explorer is also useful for this.

I've had the same issue. Some days links show up and some days they don't. I think it's because of different Google locations.

You are probably just getting results from different Google data centers. It doesn't really matter how many backlinks that Google reports though. That is just a random sample. They likely take many more links into consideration. Your Google Webmaster Tools will show more of the links that Google has found. Also Yahoo shows an even larger sample.

the link:yoursite is not an accurate view of your links. Use yahoo site explorer or googles webmaster tools to get accurate counts.

Correct... The link: operator at Google only shows a small random sample... Google Webmaster Tools will show you a larger sample, but it is NOT an exhaustive list of all of the links they know about and for which you might be getting credit.

The link: operator at Yahoo! will show you an exhaustive list of the links that Yahoo! knows about, but these probably are not exactly the same links that Google knows about since they don't have the exact same pages on other sites (and yours) indexed.
