You are correct that alexa rankings can be easily manipulated. But not in the case for those websites that are ranked in the first 1000. Websites within this rank can't keep manipulate alexa ranking as they will not show their interest on them and also there will be extremely huge traffic in every site under 1000 alexa ranks so that it is not so easy to cheat alexa.
what about yahoo videos? They are subdomain in yahoo but not the case with Google. Youtube is JUST next to yahoo and Google in ranking. So, consider if youtube.com is not separate but a subdomain of Google. That one single website itself may be capable of taking Google above than Yahoo as youtube is just ranking 3rd. Anyway, there are lot other national TLD's used by Google for search purpose. Like Google.co.in and google.co.uk which are just ranking within 30s. Just think in that way if all those separate domains were just a subdomain under Google.com - Google would have been ranking first. But I think Google doesn't even cares about alexa.
Yahoo has everything integrated into a single site while Google has everything spread out. www.yahoo.com > email, search, news... www.google.com > search engine www.gmail.com > email etc
I actually think Yahoo has a better search engine. Many times Google searches lead to MFA sites. Yahoo actually lists relevant authority sites that Google has on page 5, 6 or 7.
don't underestimate yahoo ... they have got a good following .... they are more than a search engine after all (though they fail miserabaly when it comes to only search engine)
yahoo is number one in alexa simply because alexa deal with traffic and yahoo had a great traffic ratio

That could be really bad. I'm all for Google and their company because let's face it, if you're a full time webmaster, you rely on Google for your income. However, history has proven that absolute power is never a good thing. If Google acquires Yahoo they'd own 90% of the search market. Pretty much a monopoly. If MSN gets Yahoo, then MSN suddenly owns nearly 30% of the search market. Hopefully nobody ever gets Yahoo and Yahoo just stays as is. Google needs healthy competition just like any other company. It helps to keep their standards high.
