My very biased point of view is that given the opportunity you should not run a webserver on Windows. Linux seems to work better for just about everything - the process scheduling is just so much smoother.

I have 2 Joomla sites on FreeBSD server with Plesk 8.0. With some slight modifications they are running perfectly fine. I was allways wondering why somebody should use a Windows server ???(if he's not ASP developer of course)

basic thumb of rule, if the language u are using is open source and not one of the MS product, alwayz go for Linux server.

Hmm... I have to disagree :) Setting PHP up to run in Windows is not hard, SO LONG AS you are using Apache, as opposed to IIS. I don't know of any functionality loss that is associated with Windows itself... every problem I've ever experienced is with IIS.

Although I prefer Linux and Apache, if you want Windows it's fine, so long as you are still using Apache.

Less security vulnerabilities and cheaper maintenance costs.
Afterall, it's safer to host on a linux server.

As far as I know Joomla is developed and tested on linux server so this is the safest way to go. I had it running on IIS and it worked fine, but I did have some problems with sessions.

Linux for sure is the preferred choice. To have php pages running on your site, Linux is the best choice....some hosting companies offer the same rates between windows and linux....
