It is pretty common knowledge that it is not good for your site to exchange links with sites that are way out of your niche and have bad reputation.

I own about a dozen websites within the same niche, and all of them link to each other, one site that had pr5 got removed from Google's index (automatically pr0), does that mean that the site now has a bad reputation and I should no longer exchange links between it and my other "good" sites, because I would hate to be dragging my whole network of sites down.

Any advice would be tremendous

You know, I think that you somewhat exaggerate the things.

Are they hosted from same ip ? Some webmasters hot penalized for doing so. All of his sites were linking to his sites. Searh robots tracked those and understood it's a trick. Though you can get away from this if you have sites in seperate hosts with seperate ip

They are hosted on the same shared hosting provider, yet on different IP's.

You mean he got penalized for having sites from the same niche link to each other. or for having a site with bar rep linking to his sites?

It would be plain rediculous if according to google it would be a bad thing to own two+ sites in the same niche.
