I have a problem. PR homepage does not correspond(meet) PR URL homepage
http://www.classifiedads.affiliatehbizclub.com - PR2
http://www.classifiedads.affiliatehbizclub.com/index.php - PR n/a
For what reason it can be?
Please advise.

Thats natural, thats how it ill be. All your back links would be to http://www.classifiedads.affiliatehbizclub.com/ without the index.php. Naturally thats the URL where you get the PR. You just have to make sure that in your internal and external links, you mention the homepage as http://www.classifiedads.affiliatehbizclub.com/ without "index.php" to get maximum PR to that URL.

Exactly they're 2 separate pages. Choose one or another or you're going to be splitting PR.

Yes, this is normal. www.classifiedads.com, classifiedads.com, www.classifiedads.com/index.php, www.classifiedads.com/index.html are four different urls to search engines (and they really could point to four different pages if you want to). You have to use one way of url for all your links and may 301 redirect the others for it. Read here for more info about that:
