I have 5 domains with RegisterFly. What should I do with them? Is it still safe and easy to transfer to somewhere else like GoDaddy?

Well, with so much negative press surrounding Registerfly, I think staying put would not be a good idea.
You can of course initiate the transfer and if Registerfly refuse to allow you to move, all you have to lose is your effort as the money will be credited back to your account.
Maybe if you shift it to an eNom reseller like Namecheap, it might be easier since Registerfly used to be an eNom reseller too.

Could I transfer them to GoDaddy? I have 100+ there and would like them all together at one place.

Good luck, I see registerfly.com is down alot.
Registerfly represents a bad business model.

GoDaddy will accept any number of domain names which you have.
Registerfly is up at the moment. You will need to obtain the EPP Code from Registerfly and have them unlocked so that you can do the shift.

why would anyone ever use something other than godaddy?

why would anyone ever use something other than godaddy?
Because they value their time, dispise being forced to page through multiple upsell pages to do even simple things, and are annoyed by confusing transfer instructions.
